Do the clones have access to any Mangekyō abilities, even passive ones? If so, would the fatigue from the clones using the Mangekyō be transferred to the user? That wouldn't make sense

Yes, they can also use Izanami and Izanagi and all it's lost is the temporary clone's eyes. Back in the warring period, tho, the Senju and the Uchihas sit down and discussed about this and they decided it was too broken, so they don't do it, but it's a honor system Yes, I'm making shit up
I mean, we don’t have to speculate. Madara’s clones can use Sussano which is a mangekyō ability. As for fatigue, I think it would be the same as any fatigue that’s transferred when anyone does anything with a clone. We maybe don’t get to explore that as much because Naruto has ungodly stamina and he’s the big clone user we see… but we know that the act of using a shadow clone splits your chakra reserve in half, and that when you dismiss the clone the chakra that they have returns to you (hence how Naruto can have clones gather sage energy for him) So I’d interpret that as if I made a clone, my prime body is at 50% of its stamina. If that clone then used 100% of its stamina mangekyō or otherwise, then when it dismisses I’m still at 50% of my stamina. I don’t think in practice it transfers exactly that cleanly but I guess what I’m getting at is you wouldn’t recover from the clone as well.
But that’s where I run into a paradox: if the strain from the Mangekyō transfers to the main body, then using it would count as damage—meaning the body would be destroyed immediately after use. There’s also the issue of blindness; if I know I can use my clones without consequences, why would I use the Mangekyō on the original body
Nah this should be a loop hole. Why would the injury be reflected to the user. Maybe the stress and sensation of pain, but not the damage.

We see hiruzens clones use the reaper death seal, but only after he himself uses it to grant the power to all three. Based on that, id wager techniques that come at a physical expense to the user like MS techniques arent usable by clones on their own. Under this interpretation, Madaras clones can make susanoos because EMS removes the physical coat of MS abilities.

Itachi’s Shoten Clone (which was identical to him but had 30% chakra) couldn’t use Mangekyo techniques, so most Mangekyo users likely cannot do that. I’d imagine Kakashi’s clones cannot use MS either. Sasuke and Obito don’t even use shadow clones so it isn’t really a factor for them. We do have Madara’s clones using Susano’o, but he was an Edo (thus being replenished constantly) with EMS and Rinnegan as well as Hashirama Cells (on top of already large chakra reserves in life), so what he did probably cannot be replicated any anyone else.
No other Uchiha is seen using the clones repeatedly. Kakashi only sometimes uses it. And edo tensie Madara uses them. But no'one else. Simply because using a single clone for a normal user means using half of their chakra. Naruto is an exception to this because of Kurama's chakra. That's the only reason. So it's not a technique that the Uchiha would commonly used to begin with
Depends on what you mean by fatigue here. If you mean chakra loss, then they would have already lost the chakra when they made the clone, they just wouldn't get that chakra back after clone disperses. As for the mangekyo itself, it would likely still experience loss of vision from the original user, though I doubt they would feel the literal fatigue from the clone.
Sasuke using mangekyo abilites states that it feels like every cell in his body is on fire. Since clones dispell upon taking any damage or even when there too exhausted, the clones couldn't handles the stress of the MS. I'd imagine it's like that for every extremely taxing or self harming ability, like if hidan tried using clones for his ritual or Lee using clones for the 8 gates, the clones could probably activate the ritual or the gates but they would be dispelled before they could do anything.
so the pain, and exhaustion of using the MS would still reflect unto the MS user. Madara uses the mangekyo with clones but Madara had an EMS but an EMS is entirely safe to use so it shouldn't damage the clones in anyway
